What you describe is exactly what happened to me. Initial delay posted was 10 minutes, then after I paid the fare difference delay was increased to 30.
Write to Customer Relations and request a refund. Say that you requested standby due to the delay but that the Gate Agent insisted that you pay the upgrade. The Gate Agent was following policy, and they are not always able to foresee that a delay will exceed 30 minutes. In a case like this, it's up to Customer Relations to fix it after the fact, and they are very good at it.
