The luggage delivery services have counters in the arrivals area outside of customs and immigration. Since you're spending just one night in Yugawara, take a carry-on there with one change of clothes and have the delivery service ship your larger bags to your hotel in Ikebukuro.

Japanese hotels are perfectly accustomed to receiving guests' luggage ahead of time as long as you have a reservation.
