Thanks all for the insights. Based on what I'm hearing here, I think I'll be going with the Hilton Shinjuku. I'm okay dealing with a little trek upon arrival and departure if the tradeoff is being in a district where I can duck in and out of the hotel as jet lag dictates without having to be too far from some interesting action.

The limo bus also seems like a better option than NEX -- thanks for that tip.
