This has happened to me everytime I and Mrs Blacklcoud are on separate bookings. Mrs Blackcloud did not need to call, also due to passport issues she travels under her pre-marriage name.
The QF agent said the same thing about not being able to allocate seating next to me, I a QFWP and she an oW Saphire. TCP and related seating note worked at time of allocation with her seating next to me in the "elite" seats 100% of the time with no further intervention.
