Yes.

I've never booked with expedia for an AA flight, but if I did, would I be able to add it into my list of reservations (upcoming flights) on AA.com? Would I then be able to select my seat that way?
I haven't booked through Expedia either, but I have one current reservation booked through a travel agent and another through Alaska.

The Alaska one was originally all AS flight numbers, with some segments operated by American Eagle. At that time, it did not show up in My Reservations, but I could access it with the AA record locator (which Alaska provides) and change seats as an elite. After a schedule change, the first leg (AE-operated) was given an AA flight number, and it now shows up in My Reservations. When it was an Alaska flight number, Alaska's phone agents could select exit row seats, including for my companion. Now that it's an AA flight number, Alaska agents can't assign seats, AA's phone agents charge to assign seats, and I can only select elite seats for myself online.

Reservations including AA flights booked through a travel agent have always shown up in My Reservations for me, and I can reserve elite seats.

All-in-all, externally booked flights are not quite as convenient to manage as flights booked through AA.
