You might want to read the terms and conditions on the Cheque, though, since it appears that all Gift Cheques may not be the same.

One thought - if you have charges other than room rental on the bill (e.g., you ate at the restaurant and charged it to your room), there would seem to be absolutely no problem applying the Cheque to the non-room charges.
