When you check in initially you should get your boarding pases for
A->B
B->C
C->D

and no matter how much people try at airport B or C, the system will not allow the boarding pass for D->E or E->A to be printed UNTIL you get to D.
Last week, I did a JFK-LAX-SEA-SLC-JFK mileage run. When I checked in online, I only got the boarding pass for the first three segments (up to Salt Lake City). Now I see why I did not get the final segment of the trip.

I did not explain mileage run to the gate agents or any Delta employees- I was afraid they might look at me as if I was an alien from outer space. When I reached Salt Lake City, I just told a gate agent, "I lost my Salt Lake City to JFK boarding pass, can I get another one." The agent printed it, and I moved on. Since I am already Platinum I was upgraded on all segments except for the LAX-SEA segment on Alaska Airlines.
