Can someone confirm whether I have to pay for miles for an MFU, even if only one sector if available for upgrade?

I don't mean one sector available on a return flight, what I mean is a 2 sector flight i.e. JFK-TLV or JFK-LCA where just the JFK-LHR sector is available for MFU.
Do I still need to pay the miles for the second sector even though I won't be upgraded?

TLV EC office is insisting I must pay the full miles, but I am not sure this is true.
