There is a $6 fee for all cabs exiting Logan airport ($4.50 for the tunnel toll and $1.50 airport fee). Going into Logan there is a $2.25 airport fee. Do not let a cab driver charge you more than these amounts in extra fees.
These fees are not directly related to the construction although they have been increased quite a bit over the past few years because of the big dig costs.
