It seems clear to me that it means the former. If they had meant "maximum of 1 stopover in country of origin" they would simply have omitted the phrase "in each direction".
What is confusing me is that SYD and MEL aren't in the country of origin so I don't see how AA could prohibit his two stopovers at the end.
The rule that AA seems to have applied is

which is not what I read the rule as saying at all. To me this seems to be "Agent Error" at the AA RTW desk (not realising that Australia and New Zealand are different countries).
