This confuses me a little bit. Normally, you check in (in person or online--it doesn't matter) with the
operating carrier of your
originating flight.
You were on an AS flight out of MFR, so you should have OLCI'd at alaskaair.com. Nwa.com should have played no part in your OLCI.
I suspect that what you may have done is do an OLCI with NW but out of LAX. If you look at the BPs you printed out from nwa.com, I'd be willing to bet they were LAX-MEM-SHV. Nwa.com shouldn't have issued you a MFR-LAX BP. (If so, it was some loophole in the system and not normal practice.)
That still doesn't explain why AS/QX didn't interline your bags (they should have), but it might explain why you paid on nwa.com but AS didn't have any record of it.
