I am not certain of what a "secondary" inspection consists of. Once, and only once, I was asked to put my suitcase on an x-ray machine. That was about 8 years ago and since then I have just handed in my Customs form and continued on my way.
Of those people having to do as you did in the US, most of them are doing that as part of an agricultural inspection/product search. Selection for that Ag inspection is more often based on: what was filled on the customs declaration form; and/or what answers the passenger gives to the DHS staff; and/or the whim/disposition of the DHS employee(s).
