I had a similar experience with bmi, I had just flown into Heathrow on BA CE and for some silly reason didnt check the bmi luggage allowances for domestic business - I had assumed it would be the same! After trying to check in at the business class desk (the one agent was on the telephone for over 5 minutes without making eye contact) I decided to have a go at the fast bag drop who charged me for the 1kg that I was over!
I'm sure that I could have protested a little more or removed things from my case but instead I paid up and learned a little lesson that day.
I also had a similar experience on my last flight with our good friends at FR from Girona - my last ever flight with them several years ago because of this - where my bag weighed x amount when I checked it myself at another counter, then lo and behold it weighed 2 kg more when I tried to check it in. It was at the time when they made the transition between paying for bags to be checked / changing the luggage allowance (when it went from 15kg to 20kg) so the whole incident was a bit of a muddle anyway - especially as I did not know which allowance my company had booked the flight with.
When I got to Prestwick I weighed the bag again and it was 2 kg less than the check-in desks. Ever since that day I have never boarded another FR flight (sorry about the rant, might have gone a bit OT there too...)
Anyway, I empathise with the OP as it is frustrating when your baggage is heavier on another set of scales and it is a little pedantic to charge for 1kg.
PS - I thought they were changing limits to have a maximum weight of 23kg per bag to protect the baggage handlers or something like that.
