I had a similar experience recently which was caused by QF and NZ (not resold by QF) sectors on the same PNR.

Once those flights had been completed, I could easily check in online.

It makes me wonder whether OLCI will look for ALL flights within the window, and if you can't OLCI for all of them, it will bounce you.
