The AirTrain + Subway/LIRR options from JFK are roughly equivalent to the old JFK Express.

I'm not sure what "transit terminal(s)" you're talking about at EWR. Most buses (including the ones that go to 42nd St in Manhattan and that go to downtown Newark) stop right outside the terminals. And the monorail serves each terminal directly. But the train to NYC is at the Newark Airport Rail Station, which truly is only accessible via monorail from the terminals.
