To paraphrase for the OP:
1. Where in NYC do you intend to stay?
2. Do you intend upon using public transportation to get to your hotel? Or are you wanting to take a taxi, or limo service?
3. What day of the week are you arriving and departing? What time of day is it you plan on arriving and leaving?
Personally, I use all three airports, but use different transportation to get to/from each depending upon the day of week, and time of day. For example, a taxi or Limo to LGA at any time, never have tried subway/bus. EWR: either train/AirTrain to Penn station/subway connection, OR a Limo . All depends upon if I have luggage AND the time of day (less or no train very late at night).
JFK: to: I take the subway to Jamaica/AirTrain (unless I have a pile of luggage) and then Limo/taxi.
There are busses to/from each as well, but I have not used them.
