At the gate, sanity returned. I explained the problem to the gate agent 30 minutes out, and he looked at me and said: "I can fix that." And he did.
On the website, it states that if you are 1K and another PAX is on your PNR and you upgrade using miles or CR, that they will follow your status untill the GS window opens, then you are separated and you keep your 1K window, and they keep the GM window. So it sounds like the faceless computer followed the policy, and the GA broke the rules.
