Now the miles involved aren't a terrible lot, but this whole attitude is pretty annoying. Basically I just get the feeling that the person on the other end just finds it convenient to send an apology email rather than actually do something!

Any suggestions?
Welcome to the "Club". I got trapped in the same way with a transpac flight in A which I was counting would push me into a higher tier and instead became the first miles to requalify for that same tier. I did the same as you did, got the same "stuff it" attitude, and since then stopped putting my MPC number and flow everything to AA now. I only build up MPC miles through my credit card, which I then use for upgrades.
