1. 2 one way trips, so that we are on the same PNR for each leg of the journey. OR
2. The "normal" way that I would have previously booked- one round trip out of each account.
You can always call AA to link two separate PNRs if you end up booking a round-trip out of each account.

Also, if you do book through LGA, you could see if you can do a same day confirmed standby to JFK since they are co-terminals.
