That sounds tricky. We did the floatplane trip with hand baggage only; we parked our big bags in a hotel in downtown Van.
The planes are really very small, and the bags are stowed in the float pods. I'd be surprised if you were able to get your hold luggage on there with you, unless (a) you pack very light; or (b) you buy a ton of extra seats and use their weight allowances.
That run is great, all that said. We walked 5 mins from our hotel in Van to the terminal, boarded, and then walked 5 mins from the terminal in Victoria to the Empress. Very civilised!
