You can "link" the PNRs but not combine them. Linking does not offer the same protections as purchasing all on one itin. Given the potential for delays out of JFK, I would encourage a very generous connection time in LAX.

Don't know the answer to the baggage fee, but you should be able to check luggage all the way through to SYD.
