The alternative would be to book your Alaska flights directly with Alaska (via alaskaair.com) rather than as a codeshare with AA (all other things, like price, being equal). You can still credit your Alaska flights to AA this way but you will get all the advantages of being able to select seats and do online check-in on alaskaair.com.
