I prefer Shinagawa. I like the layout of the station. I think it's much more easy to navigate than Tokyo Station. The people traffic at Tokyo and Shinjuku stations are just too overwhelming for me. Yes...the ticket agent should be able to reserve you a seat all the way to NRT.
