In this particular case, what do people mean when they say that the pilots were flying the plane manually?

From what I've read regarding other incidents, it does sound like there might be a problem with delamination of composite materials (which could be a concern for the 787), as well as a problem with the rudder controls allowing a pilot to accidently tear the plane apart (although I thought this was just an A300 problem).
