Unfortunately, I have limited cleaning options when I'm at 39,000 feet and flying 500mph in a pressurized metal tube. I figured the protectant on the shoes would help once I got home but I was wrong. I also didn't want to cause a scene in the plane for an obviously innocent mistake. I told her about it, she apologized and that was the end of my beef with her.
(just a thought....Maybe the FAs should keep a cloth napkin with the bottles of wine so that can wipe off the neck after filling someone's glass -- or take the glass back into the galley.)
Some things just do not come off of suede even when they've been previously protectedd. I think you've found wine is one
I have seen most FAs put a napkin around the bottle of wine I'm assuming to prevent just what happened.

I found travel size bottles of Wine Away at Restoration Hardware. I'm not sure if they still carry, but worth a look if you're near one (I'm guessing a place like Bed Bath Beyond may also carry)
