The 90 days you are referring to is for the maximum length of one trip (entry).

This is not necessarily true unless things have changed recently. See post #11. And the visa must be validated (that is, first entry into Brazil) within 90 days is issuance, for stays up to 90 days for a maximum of 180 days per year.
