How long have you between flights? You would need to obtain the EI locator number to get their online check-in to work, which can be a bit of a pain. If not, you EI can check you in at LHR (Terminal 1, not 3!), or at the EI desk at T3 Flight Connections if you go that route.

How does the interline work? Do I ever see the checked bags while clearing customs?
Nope - if AA check them at JFK through to Dublin, you won't see them until Dublin.

As far as the itinerary goes, I've got three record locators, one for each jfk/lhr segment, and one for the lhr/dub roundtrip. AA told me that I'll have to inform AA at JFK check-in of the connection to DUB. Likewise, when I check in back at DUB, I should give EI my AA LHR/JFK flight info.
Yes - definitely inform AA at JFK (so they can through check your bag), and do the same at EI in DUB. Now, technically they don't through check baggage on separate bookings according to their own rules, but with both of them having been booked by AA as part of a complex itinery they might not have an issue with it. Even if they do only check to LHR, the T1 to T3 transfer (as you'll have discovered) isn't all that harsh.
