Is there a quirk with A-List and tickets booked with travel agents?

I recently made A-List (have been just short for a while). Checked in this morning (within a minute or two of the 24 hour window regardless of A-List) and received A55. In recent weeks (before making A-List) I have received similiar boarding order number (high A or B1 to B8), so does it really make sense that with A-List I am getting a similar number that is so high? This is the 8:05am flight from SNA to SJC on a Monday morning. It is definitely a heavy commuter flight (decent amount of A-Listers). Reservation was made June 1st.

Now, per the post topic, these bookings were made on our corporate travel agent site (Axiom from Amex). RR numbers do not automatically get attached to reservation so I always have to manually attach it using the WN website. Has anyone experienced a problem with A-List actually kicking in when flights are not booked directly with WN?
