Yes, you can check in electronically with Swiss but, as PMMMDL notes, you still need to see an agent and give them your baggage info. LX has a desk behind security, near the security screening for connecting passengers - though this location could have changed if they have moved to T1. They can also print your boarding pass there.
As to the other questions, I don't think there is really any greater risk of lost luggage because of this. As others have noted, all the handlers are really going to see is the big ZRH at the end of the baggage tag. That being said, anything can happen, so take normal precautions. I have interlined on separate tickets with DL, CO, AA, and last month, from KE to LX on an itinerary through Heathrow. No problems any of the times I have done it.
