You can put your middle name or initial in the first name field; just separate them with a space. I don't know how well it would work with an initial, but I also know it is possible to put two names in the last name field, again separated by a space.

BTW, my ID uses the format Last,First Middle. TSA has never complained about my boarding passes being only first and last name.
New TSA Secure Flight Passenger Information Requirements

The Transportation Security Administration (TSA ) is in the process of implementing new information requirements for passenger reservations. The new program, Secure Flight, requires all airlines to begin collecting every passenger's full name as it appears on their government issued ID, date of birth, and gender in the reservation process, so that the TSA may properly identify all travelers. Over the next several months, we will begin requesting full passenger names and dates of birth in the reservation process as a part of our effort to comply with Secure Flight program requirements. We appreciate your cooperation and patience as we implement this program.

Until we begin requesting the additional information, please continue using only the data fields provided when booking travel.
