If you want to save money, you could even take the night bus from Kyoto and arrive in Tokyo the next morning. Much cheaper than the shinkansen since your rail pass would have expired by then... and you save one night of accomodation costs.
There are several alternative night buses that go from Kansai (Osaka/Kyoto) to Tokyo, comfort levels on each can vary wildly.
As the OP will be on honeymoon on this visit, I doubt there will be any interest (not even in the
162degree incline Willer Executive seats).
