BOM is a newly renovated airport that's now much nicer than the rathole it once was.. and you could just get a taxi / chauffered hertz car etc at BOM to drive you the three hours or so to PNQ.
Might even prove faster than waiting for the next PNQ flight, checking in, driving from PNQ into the city etc .. BOM airport to PNQ city is like 3..4 hours tops by car.
I agree with hserus. Flight to bom and then a chauffered car to Pune is the best option.
You will have to provide at least 3 hours for the international to domestic connection. Add to that the 1 - 2 hour flight depending on if you are transitting through BOM or DEL. Add to that the 1 - 1.5 hours baggage collection at PNQ + drive from PNQ to your destination will take and you will have spent a minimum of 5 - 6 hours. The drive will take you no more than 4 hours (including customs/baggage at BOM) if you are landing at BOM prior to 7:00 am. Even if you land post 7:00 am it should take no more than 4.5 hours.
