When I flew EWR-SEA-ANC-SEA-EWR recently the a/c was a 737-900 with video. The same a/c was used for the through flight, but all pax had to deplane in SEA for cleaning and catering.
I think it depends on the crew and timing - I've taken the flight as far as SEA and people just stayed on board during the stop.
I'd strongly recommend getting up and walking around as much as possible for health reasons, although to keep out of the cleaners' way you should deplane and reboard.
