The first part can be challenging because of all the different fare rules -- seasonality, day of week restrictions, advance purchase, minimum stay, etc. There can be five different "S" fares with different requirements. And if you're talking about international travel, it's exponentially more complicated than domestic.

I really think you're best off picking a few possible routings, getting the lowest available fare from AA.com, and then calling AA and asking what the lowest available upgradeable fare is for that same routing.
Thanks for the helpful response. From what I can gather from your post, I just want to find the least expensive roundtrip (upgradeable) fare basis between my city pairs and just make sure the fare allows stopovers. I get the sense this is difficult and time consuming though, so I may be better off just calling AA once I've found some acceptable routings and having them quote me the prices (above the non upgradeable fare classes that AA.com is trying to book).
