It all depends on what you two like to do...
Although I love Patong (the Phuket portion of our honeymoon was spent at the Burasari Resort) I do agree with the other posters that on your first trip to Thailand you may want to devout more time on Bangkok. I didn't visit Phuket (including Patong) until my third trip to Thailand.
However, if you are determined to visit Phuket, here is my recommendation: forget about the over-priced secluded JW and other rip-off resorts try the Burasari Resort located at the south end of Patong beach. We stayed there back in November 2007 and it was awesome. Quite boutique-type of place with nice resort feeling to it. Less than 100 yards from the beach. If you want to party, Bangla Road (the main party drag) is just a 10-minute walk along the beach.
Burasari is running a promotion due to the economic downturn. For a mere 2,000-baht per person per night (about US$120 for both of you), a bargain compared to what we paid in 2007 (we paid about 6000 baht room & breakfast only), you get the following:
• Complimentary Round Trip airport transfer to the hotel (this by itself is worth 1200 baht)
• Complimentary daily Breakfast
and Dinner;
• Late check-out (subject to room availability);
• Minimum 2 nights stay

With our good base at the Burasari, we made two excursions:
• Full day Phi Phi Island tour by large boat included round-trip ground transportation to/from pier, island hopping, kayaking from the boat to see the monkeys at Ao Ling, snorkeling the waters in Hin Klang, and then lunch buffet on Phi Phi Island itself. We booked this on Phuket.com for 1200 baht per each person. Do not know if they still offer this tour.
• From the tour desk at the Burasari lobby, we hired a full day car and driver (8 hours) for 1800 baht. We planned our own trip to discover the island, its beaches, and points of interest. After breakfast, from Patong we drove up to Surin Beach and then east inland to Thalang District and Wat Phra Tong to see the half-buried Buddha. There is "a museum" across the street from the temple with lots of antiques and old weapons. Then we drove south back to the Heroine's Monument to visit Thalang National Museum which in its two buildings houses a large collection of ancient artifacts from Phuket's long history including a display reconstruction of the Battle of Thalang (when two local women led Phuket natives to defeat the Burmese invaders in late 18th century). Then we drove to Phuket Town and along the way we noticed several beautiful examples of Sino-Portuguese and European architecture. Next we drove further south to Wat Chalong, Rawaii Beach and back up north along the west coast of Phuket to Kata Beach. We watched the sunset while having dinner at Seaview Restaurant with two friends and our driver. Finally we headed north to Karon Beach and then on to the south end of Patong.
