It's probably bumping you up into a fare basis that allows stop-overs. You might try pricing 2 itineraries separately: 1 RT between SFO-NRT and 1 RT between NRT and HKG. I know the the NRT-HKG RT fare is pretty low right now. I don't know about SFO-NRT.
