Also, does a child car seat count as checked baggage ?

I know I wouldn't have had this trouble if I had done it under one PNR, but it wasn't possible this time.

I seriously doubt you'll have to pay the fees on the way to MCO, unless you re-check the bags at JFK. If they're tagged through to MCO, and you just take them through customs and drop them off, my guess is that they don't have the facilities to do the charges at the bag drop after customs at JFK.

On the way back, it is totally up to the agent. The last two times I did what you're doing (separate tickets on AA, and BA) the agent once just checked the bags through without saying anything, and the other time said "I should be charging you" but didn't because of the BA international sector where there is no charge for bags, even though they were separate tickets.
