Have you thought about taking a taxi to the Waldorf from JFK? It's a flat fare of $45 plus tolls and tip. You can request the cabbie take the 59th St bridge to Manhattan and thus pay no tolls. It's just a little more expensive than taking the Airtrain and subway to Manhattan per person but it will be much easier for you especially if walking more than 1/2 mile (10 blocks) is your limit. 4 can fit in one taxi especially if it's a minivan.
As for each day's transportation, I don't know how much you'll be using public transportation but if you think you'll ride a bus and/or subway more than 3 times in a day, get a one day unlimited which is $7. If you think you'll be doing that for each day you're there, you might want to get the weekly which is $25 per person. In each of these, each person would need his or her own card. Not a big deal.
