Oddly, EVA does not come up as a partner airline on the AA site, which I imagine it should in view of being able to accrue miles on its code share. And if you plug in SFO-HKG, the resulting options (at least fort the date I did it) indicate you can fly the code share to Taipei, but then connects to CX.
You will only accrue miles on EVA if you book it as the AA codeshare. Buying the EVA ticket will not get you any AA miles. Yes, you are correct - the SFO-TPE will be EVA then on to CX, which is great for you in/out of HKG as you can get access to the CX lounges in HKG as a EXP or PLT. The CX lounges in HKG are very nice.
