I had something similar once last year at EWR, flying WT+.

Went to the F desk - big queues for WT, 3 or 4 in the club line. Nobody on the F desk there but a couple of agents milling about within the checkin area.

One of the said agents milling about shouts across from 2 checkin-desks away

"Are you flying F?"

"No, but I'm a GCH etc.."

"Are you flying Club?"

"No, but I'm a GCH..."

Eventually she came across and checked us in but I had needed to shout across to her in front of all other passengers which was unnecessary and embarrassing. Shame as I have always found the ground experience at EWR to be a pretty positive experience..
