Sorry – you didn’t answer the question at all. The question was “can you sleep in a room (ensuite) with a semi-double bed?”
A semi-double room is different from one with one large double bed or two twin beds. If your mother and you can top and tail together in a bed 110cms wide then you will have more options for ensuite rooms.

(2)You want to go to Disneyland as well??? Disneyland and Shinjuku are about as far away from each other as you can get within Tokyo. Shinjuku is on the West, Disneyland on the East, way out to the East.
If you want a hotel for 9,000yen convenient for Disneyland then you can stay at Fifties in Maihama

An ensuite in Shinjuku at that price is more tricky and depends on whether you can both fit in a semi-double bed.
However, both Disneyland and Shinjuku can be accessed from the Ryokan Tokaisou which is in the Ueno/Asakusa area – very convenient for Narita Airport with perfectly reasonable transport connections to almost anywhere in Tokyo.

(1)At 9,000yen a day? I suggest you just concentrate on finding somewhere suitable for local sightseeing. You haven’t even decided yet which form of transport you’ll be using to travel between Osaka and Kyoto yet.

Most of these tours involve RETURN travel. As you are flying ‘open jaw’ (i.e. in to one city and out of an another – a good idea in your case) these tours are unlikely to offer you any savings. Have you considered travelling between the two cities by bus?
