Easiest is probably stay in one hotel for all three nights. JR Osaka Stn to JR Kyoto Stn. is just 45 minutes or so by Shinkaisoku.

From ITM to either JR Osaka Stn or JR Shin-Oasaka Stn. with luggage is easiest by taxi, may be about 3000 yen.
