He then proceeds to say he is doing a huge favour by letting me board at all and that there will be additional paperwork at the gate. I tell him this is complete nonsense. What does SQ have to say what card I use with travel agents or other airlines??? Completely ridiculous.

Sorry to hear about your experiences and not a pleasant experiences just before taking the flight. My past personal experiences are with Singaporeair.com and I have always the relevant card with me.
I am not particularly familiar with this issue unlike many others on this site and will be interesting to know more as I could avoid the same issue in the future. Did the station manager in ICN explained what was the reason? Were you on an SQ Metal?
