If your stopovers are on the way back, I'd suggest booking the tickets without the stopover; after flying the first sector, you could add a stopover for no charge (provided up to 96 hours at DXB).

I remember reading somewhere that DXB airport tax is waived for such stopovers.
Also, try Emirates' website for that matter (advanced search: by schedule + add a stopover).
