Your best bet is to ask nicely, and maybe beg if you have to. If the rest of your payment history is good they will usually waive one late. I've always found BoA reps easy to deal with.
Always schedule payments to arrive a day or two early, just in case of situations like this.

I talked to BoA rep this morning and my account was re-instated without trouble. Last time I did this with BoA about a year ago they were unwilling to do so, so I am glad they are willing to work with customers more (maybe the economy is making the banks nicer??).
