Personally, I would take my luggage on the bus, and store them at the Machu Picchu Sanctuary Lodge, where the bus ultimately drops you off. I figure that any hotel that charges its guests $700/night for a room must have a secure luggage storage area.
When we were there in Feb another couple we met in Ollantaytambo needed to store luggage and the private guide we hired for the tour of the ruins took us to a small store (on the next road up from the road where the busses to the site park) which kept them until our return for a small fee.
Suggest you ask at any of the "better" hotels in Aguas Caliente like the Macchu Picchu Inn or the Macchu Picchu Hostal rather than wait till you get up to the site ..if the Sanctuary Lodge demurrs what then?
