I don't remember a luggage storage room at the train station.

Between the station and the bus is just a large maze of stalls where local crafts are sold.

Personally, I would take my luggage on the bus, and store them at the Machu Picchu Sanctuary Lodge, where the bus ultimately drops you off. I figure that any hotel that charges its guests $700/night for a room must have a secure luggage storage area.
