I would call AC reservations, and ask the agent to put it in file (pnr), stating that 1 upgrade certificate is sufficient for the upgrade on both segments. Without that, I am certain that many gate agents will insist that the second segment, even if it is a legal connection, but because the second flight is booked 1 day after the first flight, would need a second upgrade certficate.
