I've ridden the E train to Jamaica at 5am and all I remember was lots of sleepy busboys and dishwashers. By 6am you'll be riding with people heading to work. I never felt threatened, but then again, I'm not a 24 year old woman. I prefer the LIRR if given a choice.
This has been my experience. Since I live next to the E line I typically take it out to JFK for early morning flights. However, I avoid the subway and the LIRR before 5AM on the weekends as both are filled with very loud and obnoxious drunks (albeit probably harmless.)
