The most convenient routes from JFK to lower Manhattan may not have a toll involved, as they will likely use one of the free bridges. Otherwise the toll for the Midtown or Battery runnels is only $4.15 for an ezPass holder, which all licensed cabs are required to use. Tipping is at your discretion but I think that a $10 tip on an airport run would be at the higher end of common.
Despite the EZPASS being discounted, you still are made to pay the $4.50 rate for the Midtown tunnel. You can request taxis to take whatever route you want to take, and could suggest any of the free bridges to Manhattan from Brooklyn.
